This is partially a theme problem : the default one doesn't behave as well as other themes concerning this (the more or less white area appearing when the track icon is removed, which actually is the upper part of the mcp panel stretched over the extended area of the master track strip).
But the essential part of the issue is that the master track doesn't react immediatly as the other ones when adding/removing a track icon : we have to do something in Reaper UI in order to refresh it (i.e. redimensioning something in the extended area) to make the master track strip react. If the master track was behaving as the other ones, this issue wouldn't happen at all. I reckon that this is one of the numerous UI quirks that should be solved by the bakers.
