The person trying to help me in the newbie thread said pins had disappeared in their windows copy of reaper as well and they hadn't found a way to fix it. There are threads on the reaper subreddit about it too, so it isn't just just me.

According to people on the forum reaper would create a new reaper.ini file with default settings.
