Default Saving Projects -> paths

When I delete a track that contained Audio media items and then save the Project, I can still find the Audio wav file in the Folder "Audio files", that´s not good.

Well actually, it's good. Reaper's editing is non-destructive. This makes sure that the 'undo' process is always working. If you're absolutely sure that you want to remove some files because you don't need them any more, you can use the action: Clean current project directoy, or the sws action: Project media, or by saving the project as a new file (save as...) where there are some options to copy/move the project media to the new location which also cleans up your folder.

When i'm 100% sure that i want to remove a track with it's items, i'm using this macro:

-action: prompt to continue...
-item: select all items in track
-sws/s&m: delete selected items' take and source files (no undo)
-track: remove track

In addition to what witti said, how can Reaper know that these audio files aren't used in another project?

I think with 'Save as' and ticking 'Copy all media files...' you are on the safe side. This will make your project and it's containing media files 'unique'. Now you can savely use 'clean project directory'.

Yeah, this is one of those things where 99% of the time it seems completely backwards.. but if you were to run into that 1% you'd understand all of the sudden why it was necessary for it to be this way.

I would suggest using extreme caution when cleaning directory folder, I have lost some good takes that way.
