It depends. If the Reaper resource folder (Options > Show REAPER resource path...) - where all of your configuration files are stored - isn't deleted when doing an uninstall then Reaper will access the same configuration files after a reinstall.
That's basically why it's possible to install an older/newer Reaper version directly over an existing install location without loosing your configurations.
There are also options to restore Reaper to factory default settings:

But in this case make sure to export your custom configurations first (before doing the restore) if you want to keep them as backup!
As a side note:
It's a good strategy in general to make regular backups of your Reaper configuration. Either by exporting the config via the Preferences:

Do you mean that there are different Track heights in the Mixer? Or something else (can you maybe post a screenshot?) - like certain tracks have different track layouts, etc. ?
In the first case, you can adjust the mixer panel heights for all tracks at the same time by using
Ctrl/Cmd + Left-Drag. Shown at around 16:50 in the video:
