Justin, in my case USB device is plugged directly, no USB hub inbetween.
Problem is that unplugging and replugging the MIDI device doesn't make the window go away - this is the bug (also reported
here). It doesn't work as you describe above. Reaper becomes inacessible behind this window, waiting for window to close, but nothing happens, window remains open forever, and computer needs to be restarted in my case.
There is no way to bypas this notification window. Can you please put [Cancel] button on the window, so that window can be closed manually? Then the device can be manually rescanned and recognized with "Reset all MIDI devices" action.
