Default Crazy problem with backups

version 5.52/64
Recently upgraded to High Sierra.

I always do incremental backups of projects so I can go back if I messed up.
Last project, when editing a MIDI file, the editing not only took effect on all other tracks but also ALL PREVIOUS BACKUPS. For the life of me I cannot understand why or how that would happen.

And on top of this, using Time Machine to restore older versions of the files, somehow also just returned the files affected by this editing.

The only way I could save the project from total loss was to do a full system restore.

Does anybody know how this is even possible let alone how it might be fixed?
