A little more information please?
Win or Mac? 32bit or 4bit?
What Audio/MIDI interface are you using & assuming it actually has one, are you using its ASIO driver in Reaper?
More importantly, what are you using in the way of plugins in the affected projects?
First and most obvious step to take is to re-download Reaper and reinstall int, only this time check the "portable install" checkbox that you see when you first run the installer.
This takes out any weirdness you may have introduced either deliberately or accidentally in your original install, as a portable install is completely self-contained and will be separate from your existing stuff.
Also, make sure you download and read the free user guide & take the time to watch a few of the free videos, all on the front page here.
Finally, it is always worthwhile if you are on windows to download and run the free latency checker from resplendence.com, which will highlight any problems you computer itself may have doing multitrack recording.
