No, you won't have any problem, Reaper installation process is very clean.

You might have some problems with some of the waves plugs, REAPER doesn't presently have VST3 support. I'm presuming that if you have PT versions of plugins, then you can use the VST versions that exist within your licence.

I predict that very shortly after installing Reaper you will no longer have ANY patience for Protools' crashing and obsolesce and will find yourself only using Reaper.
But the answer to your question is no.
If you have some of the Protools only plugins, you will have to upgrade to something different. All my Waves and UA plugins work with no issues in Reaper. UA run better - there were a few bugs with some of them in PT. Serato Pitch n' Time was the only one that didn't run in Reaper... but Elastique Pro Pitch blows it out of the water so that was a nice upgrade.

Assuming you're on PC, if you want to be absolutely sure that REAPER doesn't affect your existing ProTools installation, install REAPER as a Portable app. There is a checkbox on the (first?) screen of the installer. It will go in a directory of your choosing with all of its configuration. It will not write anything to your registry or shared folders. I have no idea if/how that applies to Mac.

You selected said interface in Preferences/Audio/Device right?
Now when you ctrl-click (right-click) on a track's record arm button, you're saying that you don't see all the interfaces inputs available to select?
First thing would be to make sure you have the current drivers installed for your interface. Which interface do you use?

Make sure that the VST plug-in path list in Reaper's Preferences is pointing to all the necessary folders.
Which ones are you musing? Where are they located on disk?

If you do a project in Reaper and miss any PT stuff, you can Rewire Reaper into Pro Tools and carry on, it works as a Rewire master or slave. Just an idea.....

Tom, I suspect that you will find that you will have many more questions: people on this forum are always helpful (well, nearly always ) but you can also do yourself a favour by downloading the free PDF User Guide:

so for your PT you have plugins in the RTAS and AXX formats, right but in reaper those formats don't work nor show up... you need the vst [and not vst3] versions of them... it is possible when you installed them, you did not install that part if you were only intending them for use in PT.
Most plugins these days that install for PT also have the VST.dll as part of the install but they also usually let you turn that on or off for the install...

Compatibility -
I have so far found no programme, audio or anything else, that gets a nose-bleed over sitting alongside Reaper. I have Soundscape, PT and Reaper all on the one machine without any problems.
Plug-ins -
Reaper has everything you will ever need (with the possible exception of iZotope and Melodyne). Just getting to know all of them (and there are over two hundred!!!) will keep you occupied for a long time. Start with ReTune, RePitch, ReVerbate, ReEQ, Transient Controller, ReComp and the Ozzifier. Build your own library of presets and get to learn to use Stretcher Marks, combined with Dynamic Splitting and Quantising to Nija level Def-Com-Five.
Reaper is not much cop for A for V and mastering, but the same is true for PT, though it is better at A for V.
