It's like it's goes thru a high pass filter, I loose a lot of bottom end.
Just a simple track with one VST instrument, reverb and delay.
Sounds great when monitoring thru my Lexicon Alpha interface, but after I record and play it back, it sounds all high passy.
Routing is set to record to stereo output.

It's hard to say. Would need more info.
High passy like you lost all the bass freqs or it is more muffled?
I had something kind of similar happen to me the first time I used my audio interface. For some reason Reaper was setting the audio input to a very low/strange BIT setting. I think it was something like 8bit - but what it did was that the recording only had half (1/2) of the frequencies, the other half was missing.
Do this: Add the ReaEQ vst plugin in your track, open the EQ and visualize the audio frequency output. Does the audio frequency look complete or is it truncated (e.g. there is a sharp cutoff with missing data above or below a given freq?
Also look here: Look at the top right corner of your screen - this is where Reaper will show some audio settings. Do you see anything abnormal? Alternatively, you can open the AUDIO settings in the Preference menu and look at the sound card settings there.
Of coarse you made sure that the cable going from you audio interface is properly plugged into your computer right?
