It may be related to the other bug/complaint I had, namely that stretch markers glitch at their position and you need that "fade" (by default 2.5ms) which is stupid. I say this because your project file has it set to 0.0ms and if I set it to 2.5 which is the default, the clicks/pops are gone.
I mean I don't understand how it works internally exactly, but it can't be that hard to just modulate the playrate and then simply add a pitch shift to it to counter that in case user preserves pitch. I don't know, I think it can be improved.
