Open all your projects and save them again using the option at the bottom of the save window to copy/move all media to the project directory. Now you can probably get rid of the rest, but keep in mind this process does not take into consideration any references that plugins may have to files (samples, soundfonts, impulse response files etc). So to be totally sure, you will need to open them all again after deleting the files (but before emptying the recycle bin) to ensure there are no broken references.
It's not a bad idea to just leave the orphaned files and simply expand your overall hard drive space instead. Or put all the clutter into a single folder somewhere, so that you can show Reaper exactly where to search, if problems arise. But you can develop better recording habits to keep this extra stuff to a minimum. E.g. use two different shortcuts for stopping a recording (one saves the files and one deletes the files). So if it's a crap take you can just delete it forever, immediately.
If you have already been making sure files stay in the project directory, there is a folder cleanup action to get rid of everything in a particular folder that isn't referenced by the project. Again, this doesn't account for all plugin references, so you still need to double-check.
