I've found what was causing it, thank you for your suggestion of systematically searching for it. In reaper-mouse.ini there are extra lines with this:
[MM_CTX_ARRANGE_RMOUSE]
mm_0=4
mm_1=2
mm_2=1
[MM_CTX_MIDI_NOTE_CLK]
mm_0=1
mm_4=2
I have no idea what set that but hopefully it will stay with that emitted.

[MM_CTX_ARRANGE_RMOUSE] is for mouse-modifier-settings, in the arrange-view, when dragging with right mouse-button
[MM_CTX_MIDI_NOTE_CLK] if for notes in the MIDI Editor, when clicking on notes with left mouse button.
The mm stands for the keyboard-modifer, which is set to a specific action for this mouse-context.
mm_0 - default action
mm_1 - Shift
mm_2 - Ctrl
mm_4 - Alt
Behind that, it shows the action, that is set to the specific keyboard-modifier.
So the settings mean the following:
[MM_CTX_ARRANGE_RMOUSE] - Right mousebutton drag in the Arrange view:
mm_0=4 means "Select time"(right mouse-button-drag only)
mm_1=2 means "Marquee select items and time" (Ctrl+right mouse-button-drag)
mm_2=1 means "Marquee select items" (Shift+right mousebutton-drag)
[MM_CTX_MIDI_NOTE_CLK] - MIDI note - left click - in the MIDI-editor
mm_0=1 means "Select note" (simple left click on a note)
mm_4=2 means "Select note and move edit cursor"(alt+left click on a note)
Maybe that could help you figuring out, what happened and when.
